I agree, they did a great job.
The suiting up phase and development of the armor was done well and I like that he still looked a little unstable and constantly adjusted during flight even towards the end as anyone would. That helped make it look like Tony was actually piloting a suit and not some robot flying around. It's all the little things like that that made it well done.
I think one of the keys to it's success as far as comic movies go is that he is covered in a suit. You don't have to have difficult transitions where you have someones actual face while using a superpower and he's not covered in spandex. The spandex makes everything look cheesy and nobody pulls it off well.
The other comic crossover that does well is Spiderman, Toby was able to wear the spandex but you don't see his face when he is doing the really crazy flippling through the air stuff so even when you can tell it's a 3d rig it's easier on the eyes.
